What's the rule on a missed base?

Playing ASA on a field w/o a fence.

R1 on second, R2 on first.

B1 hits ball over F9 head and runs around the bases for an apparent 3 run HR.

Defense appeals that B1 missed second base, umpire calls B1 out.

Which run(s) score (Obviously B1 run does not count)

R1 and R2 both score.

My only question would be what happens if BR misses 1st base, instead of 2nd and there were two outs. Would that negate all three runs since BR failed to reach 1st safely?
