Does the run count?

Bases loaded, 1 out, batter hits fly ball into shallow left just
beyond shortstops reach. Shortstop grabs ball on 1 hop and
fires to 3rd for the force on R2, 3rd base fires to 2nd for force
on R1 and the 3rd out. Runner on 3rd R3 crosses home plate before
the 3rd out at 2nd. Umpires confer and allow the run to count,
Good call?

Bad call if as described. No runs score if the 3rd out is a force out (see ASA rule 5.5.B.1).

The umpires allowed the run because the ball first went into the outfield. When I heard they allowed the run, I thought it was because after the force
at 3rd the runner R3 did not have to come home therefore if she crosses the plate
before the 3rd out her run would count.

Totally irrelevant. A force out is a force out is a force out, no matter where the ball was hit. This ball could have bounced off the outfield fence and the correct call would still be the same- no runs score because the third out of the half inning was a force out.
