Runner hit by ball??

How do you score that in the book for the batter? Does it count for an at bat?

Yes, it is an AB. Whether it's a hit or not is a judgement call by the scorer according to the NFCA scoring guide:

e - if a runner interferes with a batted ball, but the batter would have been safe without the interference, credit a hit,

In ASA it cannot be ruled a hit (ASA 11.3.D). Most likely a FC

This one of those strange ones where you'll find different interpretations in different rule books/scoring guides.

You have already received two different interpretation from two different sources. The NFCA guide says it's a judgment call by the scorekeeper. The ASA rule book says it's never a base hit. But the NFHS (high school) rule book specifically says that the batter IS credited with a base hit in this scenario. See Rule 9-3-2b.

We have always used the rule of thumb that baserunners that are forced by the hit must safely advance and the batter runner must reach first base safely to be scored a hit. If there is runner interference due to a runner being hit by the ball that has been hit, neither of these requirements are met. Is there any flaw in this rule of thumb?

The flaw would be that, depending on which rule set you're playing under, that might not be how their rule book says this play is scored.
